A total of 26 single nucleotide polymorphism (SNP) markers from the fish Ancherythoculter nigrocauda were developed using the Illumina-based RNA sequencing method. These loci were characterized by genotyping 40 individuals. Expected and observed heterozygosities ranged from 0.091 to 0.867 and from 0.091 to 0.800, respectively. Four of the loci significantly deviated from Hardy–Weinberg equilibrium after sequential Bonferroni correction (P < 0.0019). All of the SNPs were in linkage equilibrium. These markers will be useful for investigating the genetic diversity and population structure of A. nigrocauda.
